Missing Starform Crate's
So when they added the crate there were a lot of players do not want to start over and kept on playing the same save file but the developers used the old location's blue chests for some green chests, if you had already deconstructed the chest you already collected that location green chest on the new update and to fix that you need to edit your save file
If you want to find the ID number of a "non-existent" chest.
Start a new game,
Go and open the chest.
Find the locations(Coordinates)
Open the savefile from the new game, and find the ID number for that particular chest.
When you edit your original savefile, Make sure to remove all references to that ID number.
A deconstructed chest has 2 lines in your savefile and both need to be removed to recover that chest.
